Blender moves meshes when joining armatures.

Blender moves meshes when joining armatures.
So, Im doing Ayane's hair rig and each of the hair bones are seperated into armatures each (easier to use bone heat to, since it would go dodged if not) and if I join them all then go into Edit Mode (to reparent to head neck upper) the meshes move.... why is this? I need to get a way around this, it took me ages to get the rig done

1. Select all the hair meshes.
2. Go to parent -> clear parent.
3. Merge the armatures, parent the new bones correctly.
4. Re-parent all the meshes to the new armature.
